I would probaby be wiring the alternator to the other side(battery side) of the kil switch, otherwise the kill switch wont kill the motor, as it will run of the alternator charge

An alternator without much of a load (like the battery disconnected) will ramp its output up so thats probably a good idea!

Your fuse box will probably be OK, but check your currents for the wire gauge. I'd be tempted to remove all the spades and strip the end of the wire insulation to the length of a fuse box and solder each tab to the wire. Then cover it in something to insulate it, maybe something like conduit and potting compound? Hmm not sure!
